I'm confused about running Java. I just updated to Mojave and I got the pop up "a new version of java is available" I use to get these all the time and just disregarded them. I obviously have it running on my Mac, but should I? Should I disable it or continue to keep up with the updates?

Running Java is a security risk. Unless you need it for one of your app's I would not worry about it. But if you need it then you should make sure to use the most current version.
Java browser plug-in/extension “Bad”
Java for an app is no worse than any other app written in any other programming language.
For example CrashPlan is a Java app, and a decent network backup utility.
It is also posdible you no longer have a need for Java, and can uninstall it, or ignore it.
